With regards to a super-villain game, there's a multi-system sourcebook called The Super Villain Handbook. (The base book is for Icons but there are conversions for other systems available, and it should be easily ported to SCRPG.) It's not only a great resource for GMs (just in terms of how to think about villains) but there's a chapter on villain campaigns. (And as C&A said, there's a lot of "what do you want out of the game" to decide.)
I have no specifics to comment on, but this was a really informative episode. Just makes me wish I could've gotten in on the kickstarter more. D:
